If you are going to go to the trouble of making something hardware switchable, I'd personally just make it on the harddrive power. This way, even if the machine is started, and no matter WHAT things are plugged in, the hard drive will not be accessable. This is good too because your family etc can still use Linux live distro CDs :P Lastly, it's a CRAP load easier than soldering TINY, little motherboard connections. Get a DPST (Double-Pole, Single-Throw) switch. Unplug the power plug (called a Molex connector) from your Hard drive and cut the YELLOW and RED leads (WITHOUT THE POWER SUPPLY PLUGGED IN (AT ALL) OBVIOUSLY) somewhere in the middle. This is where you want to insert the switch. The switch will have 6 points, each operate as a SPST (Single-Pole, Single-Throw) being switched at the same time so one switches the 5v (RED) and one the 12v (YELLOW). You could even get an old case fan or something that has a Molex double-adapter on it that you could use (or you could get a Molex double-adapter - new video cards come with one), thereby not even cutting the leads of your power supply.
